Being an administrator on a Jira site does not necessarily grant you access to a project. The behaviour you describe can be quite common in company managed projects, where access to a project is defined by the browse project permission as defined in the project's permission scheme. This is usually granted using project roles in that permission scheme. To have access, any user must be assigned to a role that has that browse project permission. After adding the administrator to such a role, he/she should be able to access the project.
