In a single System having 5000 SQL Databases and Each Database having 2 Users, for this please suggest Hard Ware Specifications.

Seems like you reached the wrong place for that type of question! Atlassian Community focuses around Atlassian products :) I would advise you to try other community oriented sites but with wider areas of expertise such as Stack Overflow :)
