So when a project kicks off we know that we dont know all the stories, how does Jira porfolio account for that? we are just about to start using it but I dont know how I will be able to estimate end date from the start as it will not be correct.

In case you have any high level estimative, you would put them on the Initiative or Epic level and, after creating the stories, refine this estimative.
As your project goes on and you have more details, your plan will get more accurate.
