Hi , I am creating a custom filter in JIRA. Can I have a custom field with multi-select and drop-down select from different projects in JQL?

In AR for Jira, as long as those custom fields are enabled in your project(s) (the issue sourced projects), then Yes. However if not, then it will not work.
