We currently use Access to manage our Jira Software accounts, and some of our Jira Software Account holders also have "free" Trello accounts. If we stop using Access to manage our accounts, will the account holders with free Trello accounts lose their Trello accounts?

You will lose the feature that Access provides but no, they won’t lose the ability to access Trello.
