When employees leave the organization, is it a completely manual process that needs to be carried out? Or is there any kind of automation that folks are using to make the process more efficient?

It is suggested to go through the domain verification process as outlined here
This will ensure that you have access to deactivate a managed account on the Atlassian side. This will in turn send a removal/suspension to each product so they can no longer login.
