I don't think we configured Sourcetree's OAuth consumer to be both personal and organizational, as you noted. Changing scopes or configurations would likely invalidate all existing sessions and we approach changes that might do so very cautiously. I'll sync up with the rest of the team to confirm this.

Can I change to just have it organisational then? My colleagues can view their organisation repositories in Sourcetree with OAuth. I have no need for my personal ones. I have version 3.0.1 and my colleague uses 2.3.2

My team is having the same issue on Sourcetree for Mac (v 3.0.1 (205)). We can install Sourcetree, set up OAuth with SSH, but it only accesses Public repos and content. We cannot see any Organization data, teams, or request access. Windows users have no issues.
