I have created two folders in local drive, those folders are not getting picked up via source tree. However, when I drop single jar file, it is getting picked up. What should I have to do to make it work?

This is not sourcetree's fault. Git is file based, not folder based. You have to put a file in the folder for it to be picked up. You could add an empty text file named .git-ignore or not-empty.txt for example.
