Commit and push not commiting and pushing all changes?

I am running into an issue where I will do work on my project, commit the changes and then push the changes and immediately will have unstaged changes show up in my file status tab, sometimes these are files I did not even touch and my only option at this point is to either keep doing random commits after my intended commit to try to clear it out or keep stashing and deleting the extra unstaged changes, which I do not want to do either of. Extra commits are going to clutter up my work tree and i dont want to accidentally delete something trying to clear up the clutter and I obviously can't just ignore it because then I can't pull anything.

We need a bit more information:

  • what OS version?
  • what version of SourceTree?
  • what DVCS? (git or mercurial)
