Removing application link after moving JIRA from one server to another

We used JIRA(trial) on the test server. We migrated to a live server when starter license has been acquired. The trial version had Fisheye(and other things) installed however the live version doesn't have it. During the move all the records pointing to Fisheye remained in place. We thought that by removing the app links we can resolve the problem but it still remains. When accessing issues in the system we have following error message:

The problem is probably a move which has not been performed correctly but we don't have idea how we can get rid of this error. Appears on every issue in All tab.
