Is there a way to take the converted pages of UWC, run them through a script to tie up any loose ends, and then use UWC to import all of them into Confluence?

Yes, there is a way. Although if there is a way, there should be no reason that one can't add that to the UWC (after downloading/compiling the source code for the UWC) by writing some Java.

In the UWC, one can simply write a converter which extends the BaseConverter class to do this.
