We have two confluence instances of two different versions(4.1.5 and 4.1.6) running behind our firewall with different set of users.

I have exported the space from 4.1.5 in the form of a zip file and now i want to import to a space of 4.1.6. What is the best possible way for importing this zip file without effecting the existing data.

It is not possible to merge a space in this way. You might want to consider copying pages from one to the other being careful not to overwrite data. Confluence Command Line Interface provides enablers for doing this.
