When we use SIL users do not receive emails based on notification sceme settings

We developed a script that modifies the reporter and the watchers. The SIL script runs ok, but the users do not receive any emails for creation, updates or resolution. We use the default notification scheme but it seems to be overwritten from SIL. We also tried to send an email through our code and it works properly. What shall we do in order for the users to receive emails based on the default notification scheme?
