Is there possibility to run Structure Synchronizers in custom order?

We have a problem in our firm with Synchronizers in Structure. 

We scripted Listener (in Script runner) for automatically creating issues, when someone create issue of specific issue type. And we also use Filter and Links Synchronizers in Structure

For example if We create issue (type FR) JIRA automatically create 7 issues linked to that issue.

Then, when We create FR issue in Structure (with Next Issue button) our Script Listener start to creating linked issues...

Structure should first run Links synchronizers to get linked issue to Structure as a sub-issues of FR depending on Issue Link. Then Structure should use Filter Synchronizer to move them all to right place.... That would be desired situation.

But, if we dont have synchronizers ordered, Filter synchronizers sometimes move 3 or 4 of linkedn issues somewhere and rest let somewhere else.

Is there any solution to solve this? 

Can we write Job in Jira, which will running synchronizers in our custom order every few minutes for example?

I don't understand either. AFAIK, the filter synchronizer just adds issues to the top of the structure based on a filter. How would the filter synchronizer know where to put an added issue in the structure? It is the links synchronizer that puts a child issue under a parent issue, possibly adding the child or parent depending on how the synchronizer is configured.

Hi Tomáš, Could you elaborate on the expected behaviour: "Structure should first run Links synchronizers to get linked issue to Structure as a sub-issues of FR depending on Issue Link. Then Structure should use Filter Synchronizer to move them all to right place...." Where do you want the Filter Synchronizer to put them and how/why is it different from where the Links Synchronizer puts them?
