Hi,
Our JIRA instance is currently using Customware's JIRA & Salesforce connector plugin 5.2.0 version.
There is a new version out (5.2.1) which we are trying to upgrade to. Being a JIRA OnDemand instance, we couldn't follow the documentation provided. Will this be automatically updated for us or is there a "Update" button somewhere?

First of all, you'll not be able to update a plugin since you're not a jira-system-administrator (just Atlassian support can). However, I believe that neither from support channel it will be updated.
Regarding plugin policy (link below), updated plugins are only bundled once they have been tested for stability and security.
