Custom Space User Management Plugin groups missing after upgrade from Confluence 3.4 to 4.3

Has anyone encountered an issue where their space groups are missing after an upgrade? We're on track to upgrade our production instance from Confluence 3.4 to 4.3 but during testing users have noticed that several spaces (not all) are missing groups that exist on the old 3.4 install.

It's been a while since our upgrade early last year but we never received or found a solution to the issue. As a workaround we kept a copy of our old production image running so our helpdesk could compare space users and groups to replace them as necessary. Hopefully this issue won't recur during our next upgrade. We'll contact the new plugin vendor if we encounter any issues.
