We have integrated Zendesk and Jira
When creating issues from Zendesk > Jira App, the reporter field is on the creation screen which is by default set to the user creating the issue.
Once ticket is created in Jira the Report field changes to "Zendesk Support for Jira" instead of the name who created the ticket.

I would use a dedicated integration solution like Exalate for syncing issues along with user fields like Reporter and Assignee.
It's possible to map the users based on email addresses, or even do a one-to-one mapping and even set a default value for reporter with the scripting interface provided by Exalate.

We are experiencing the same issue on only a few projects with the default schema. Interesting enough there is not difference in the permissions between this and other schema's.
