using more than one source code repository plugin

I have a large enterprise instance of JIRA and am merging in another organization into this jira. Different projects are using different repositories. Can I actually get git, svn and mercurial plugins connected for each project?

Should not be a problem as each add on will index the appropriate repository. Or rather, get Fisheye to index everything and hook JIRA to Fisheye.
