On every site of our Cloud-Jira-Instance Firefox shows me a warning about the "vulnerable" "Java Deployment Toolkit" and asks me whether I want to allow it or not.

What is this Toolkit supposed to do and why do I get this warning?

That is a firefox plugin that you have added to the browser.  See https://www.java.com/en/download/faq/deployment_toolkit.xml for more information.  You certainly don't need it for using Atlassian tools and if it's causing you issues and you don't need it, I'd recommend removing it from the browser.

Thanks, as our Jira-Cloud-Instance was the only site I opened that generated this warning I thought it was triggered by Atlassian.
