In team we have 2 scrum boards and creating story in project is seen into both the boards. But we want the board to have independent stories and Sprints.
How can we achieve this?

Boards are not a container of issues, they are a view of a selection of issues. If an issue appears on a board, it is because the board filter has selected it.
The way to stop a board pulling in an issue is to amend the configuration of the board so that it no longer selects the issue, or amend the issue so that it no longer matches the selection.
If, for example, you have the (common and pretty much default) board filter of "Project = XYZ" and you want XYZ-123 appearing on it, then you either change the filter to something that excludes it ("project = xyz and key != xyz-123" is the really obvious and blunt example) or move XYZ-123 to another project.

Boards are placeholder of the issues returned by the board's filter query.
You must differentiate the board's issues using a custom field/labels and then use the filters in the board's filter query.
Board A can use a filter query like "project=ABC and component is empty"
Board B can use a filter query like "project=ABC and component is not empty"
The stories get assigned to the boards based on the filter query used on the board.
