I am thinking of getting a cloud hosted development system (JIRA / BitBucket / Confluence), was wanting to know if the MyLyn connector in Eclipse can be configured to use a cloud based JIRA server.

Unfortunately that plugin is not supported in the cloud environment. We actually only support the eclipse base in the server platforms:
