Agree with Nic, but i would increase logging on (DEBUG) com.atlassian.jira.index in log4j, shut it down gracefully and restart it to see if you might be able to narrow down what is failing. Might just be a single line in the database that is corrupt or contains some weird character. Deleting the line in the database (All depending on what you find, if you find something), might resolve the issue without the need for a rollback.

Your upgrade has failed, you need to roll back and then check out what went wrong from the logs.

This can be fixed without the restoration?
