We are running Jira 4.3.4 and currently have over 5k pending email updates that will not flush from the mail queue. Where is the queue in the application so I can have an sys admin purge the queue and clear the mail queue displayed in Jira?

The Mail Queue is only stored in memory, so in the event that you want to forcibly flush it then you can do this by simply restarting your instance. The advice given by Radek is good so you should investigate these options, but if your mail notifications were being sent but have stopped then this can be caused by performance issues, and so you should check the following document for other possible fixes: https://confluence.atlassian.com/display/DOC/Performance+Tuning
If the issue persists, then open a ticket with Support and we will assist you in investigating the cause of this issue.

Your issue may have several reasons, for instance:
Please look at the Mail Queue Never Flushed Automatically and Troubleshoot Mail Notification Problems pages.
You can find the "Mail Queue" option in the JIRA Administration page (bottom right Mail section). You have a Flush queue button there that can help you flushing the queue.

We are encountering the same types of issue with our JIRA applications. The link you provided lead to a confluence pages. Does it mean that confluence and JIRA works the same ways regarding sending ?
