We have JIRA v6.3.6 installed in our facilitations and we are tasting the JIRA Service Desk to bring to our help desk for the external clients.
The big question is if we bought the JIRA Service Desk Cloud could we connect them to our JIRA v6.3.6 self hosted here in our servers? What version is compatible with the JIRA Service Desk Cloud?
Could we connect to our Confluence too and create a knowloedge base?

You can set up application links, but that won't do much.
JIRA Service Desk is an application that runs within JIRA, putting a layer of functionality over the top of JIRAs core functions of handling projects and issues. It's part of that JIRA installation, and benefits from automation, close linking and being able to draw in users from that core JIRA install. If you set up a separate JIRA system, then you don't get those benefits, just some linking.
The versions don't really matter too much - anything that uses REST can be connected to JIRA Cloud. The main question is really what you want to do with the connection.
As you already have a JIRA Server running though, I would strongly recommend installing JIRA Service Desk on that, rather than trying to use a separate one.
I agree with Nic. The best integration of Service Desk with JIRA server is when installed on the same JIRA.
Still - In some cases you want to separate out both instances (ie for security reasons and so on). If you would consider such approach, there are a number of commercial add-ons which provide the capability to synchronise between the two instances. Check following link
