I have a user who seemingly is set up like everyone else in their group, but they do not get the email notifications from Jira and Confluence like everyone else does. The notification helper shows they are getting sent. Our admin says that Office 365 never sees the email, so I am pretty sure it is not getting sent.
What settings for a user do I need to check or fix?

first try sending a mail manually to different recipients:

this should light a little bit what's going on. You can also switch to the outbox ans see if something got stuck.
It's also possible that Office 365 blocks the incoming mail. Therefor best ask your admin if there is some kind of trace where you could see incoming mails from the atlassian cloud.
