When I navigate to Plan Test Cycles and click on any iteration, I cant see the custom fields in the columns. Therefore I cant even query on any custom field. How can I do this?

As per the functionality of Zephyr for JIRA, Test Cycles has executions which are instances of testcases but not the original testcase. So, Only mandatory fields required for the executions are displayed. Where ever you navigate for executions only these specific fields are displayed as per the design. However, you can add and search for the custom fields by navigating to <Tests> => <Search Tests> page.
Search Test Executions use ZQL as query language where all the JIRA fields are not supported. For more details please refer to the link https://zephyrdocs.atlassian.net/wiki/display/ZTD/ZQL+Reference.
