after upgrading to JIRA 7.2.2 and Service desk 3.2.2 I no longer can administer the service Desk project to set up email settings, portal settings, etc.

None of these users can do any project administration on Service Desk, even though the all see to have the correct Application access.
How can I fix the permissions for these users to be agents?

What version are you upgrading from? Please check the release note, you need to upgrade to JIRA 7.0 and JSD 3.0 first.
