Background: In WF1, the status was changed from Status1 to Status 2. WF1 itself refers to the issue - Issue1 in the project - PROJECT.
In the Issue Navigator, I select the project - PROJECT and the type of problem - All the standard types of problems (Issue1 is suitable). The status section displays the old and new status: Status1, Status2 (Only Issue1 has statuses).
But if you select Issue1 in the task type, then only the Status2 option will be available in the status.
Reindexing the project did not help, as did reindexing the entire Jira. There are still suggestions on how to get rid of this.

I am a bit stuck on what you are describing. What are the issues showing as their current status? Do they have transitions to the old status?
After I removed the Status1 in WF1. the Issue Navigator shows the option to select it, although there are no issues in this status.
Here the problem is in the operation of the Issue Navigator.

There's nothing wrong with the issue navigator. When you enter "status = ...", it does not go off to read what issues might have a status, it just looks at the list of status you have in the global list.
If you want rid of a status, go to Admin -> Issues -> Status and look at the list. Ones that are not used in any workflows will have a "delete" option next to them.

In the Workflow Scheme of the project - PROJECT, there was a WF (with the Status1 status) for All Unassigned Issue Type.
Therefore, it was possible to select the old status (Status1) in Basic Search.
