Apparently some of our users receive notifications of restricted comments they are not able to view in JIRA.
The users are in a group X which receives Issue Commented notifications as indicated by the respective project's notification scheme. However, when comments are restricted to another group Y which does not include the users in X, the latter still receive a notification.
Are notifications always blocked for users who are not able to view the comment, even if the user is included in the Issue Commented section of the notification scheme associated with the issue's project?

By your description, its possible that this is happening because the notification that is being sent is not the Issue Commented ones. Are the comments being added during a workflow transition? If yes, then you might want to check what is the Notification Event being fired on the Transition Post-function.
