I've downloaded the eval, and configured a project, I can send issues in via email, but notifications seem to be getting lost. I get entries in /var/atlassian/application-data/jira/log/atlassian-jira-outgoing-mail.log like this:

Can you expand on what your doing, downloaded an eval of JIRA I assume?
The Unable to extract message is something that should probably be an INFO, its not necessarily a problem, and occurs during inbound processing withing a Mail Handler. As you can see, the following INFO message shows the issue was actually created OK.
Lack of notifications can be as simple as not having selected a Notification Scheme for your project. By default, the 'default' notification scheme is not enabled.
