Not using JIRA Agile Epic so cannot sync story points

We are following SAFe which means our issue hierarchy goes Epic – > Feature – > Story – > Task. In order to use that hierarchy we cannot use the JIRA Agile OOB Epic feature. We have to use our own Standard Type issue instead. However when we do that you are no longer allowed to auto-populate story points when you "create and link" an issue from JIRA Portfolio into JIRA Agile. Does anyone know a way around this problem?

@Chris Flynn, Is the story points field available/added to the create issue screen for your custom issue type? You might have to add the field to the issue and also the create screen for the API to allow setting the value. 

Also, have you check out the new Portfolio live plans? they should make this sort of mapping a bit easier, as you could define a custom hierarchy, and map your issue types to these hierarchy levels
