Please tell me exactly what I should or should not do when upgrading from JIRA 4.0.2 to 6.3. For example, do I avoid installing the JIRA software on an NFS mounted partition? What about $JIRA_HOME? And so on.

The impact is simple - never put Jira's index on an NFS partition. The index lives under $jira_home, so unless you are pulling some file system tricks, you don't want to place $jira_home on NFS. The installation directory is probably ok though, although there's not a lot in the way of reason to place it on NFS.
