We have users that are getting their own changes sent to them. It does not occur for all projects they are assocaited to. Global settings are disabled and user settings are disabled. The only changes is we currently upgraded from 5.2.5 to 6.2.4
It does work even though the setting is set to do not send. We have associates recieving notifications on comments they make even though the option is not set globally or in thier profile

I'm not sure I completely understood the problem you're seeing. So, the 'My Changes' notify me isn't working anymore after upgrading JIRA to 6.2.4? And this behavior is only occurring in some projects?
If so, are you using JIRA Service Desk 1.2.5 or below (see JSD-323 / JSD-446)?
