Jira Application Navigator Not Showing Links

After a recent upgrade, I got this cool, new slide-out when I click the "Menu" button.

It links to my JIRA and Confluence sites, but I noticed my other links are missing and there is no option to configure the Application Navigator.

What is weird it is working on another JIRA site I have.

I think this happened after a theme-related bug was released a few weeks ago.

Weird that you don't have access to the Application Navigator page (https://domain/plugins/servlet/customize-application-navigator). Are you an admin?

Theme bug was for Confluence, but this slide-out menu does not have a configuration option. It just shows a link to my JIRA, Confluence, and 30 day trials for Service Desk and Portfolio. Also, has an Add New Users link.
