Is there a way to configure JIRA/tomcat to send emails of errors in atlassian-jira.log? We'd like to get the errors only, not the warnings. A link to a good manual is also appreciated.

JIRA can't do it by itself. You will have to add some monitoring tools (Newrelic, splunk etc) to alert on error messages in log files.
