JIRA agile board permission with multiple projects

I have multiple projects needs to be on one agile board. But different people in the organisation have different visibility on different projects. Will this visibility be reflected on the agile board?

Yes.

A board is driven entirely by its filter.  If your filter says "include projects A, B and C", then that is what it will try to show to the users.  

But if a user can only see projects A and C, then the board will only show them data for A and C.  B will be ignored - no issues will show, no charts or diagrams will appear for them.  (This is the same throughout the rest of JIRA - the user will have no indication that B exists!)

Yes it will. The permission remain at the project level. The agile board is just a different way of presenting the information.
