Irresepctive of what groups you set on crowd application Jira will synchronize entire crowd internal directory or all the user and group information from crowd internal directory in to Jira application DB as cache .
The groups set on crowd application will let only users present in the group will login to jira but it does not restrict users from only those groups synced in to jira.

Ah, I misunderstood the question (as authentication issue).Can you edit the question to include "sync" in the wordings?
You cannot apply a filter on synchronization of the internal directory. If it was the external directory, you could have applied a group filter.

In Crowd, under JIRA application set 'Allow all to authenticate' to false and then pick the groups you want to sync under Authorization tab. See https://confluence.atlassian.com/display/CROWD/Adding+an+Application#AddinganApplication-addfor more details.
