I want to define a user that is an Agency responsible who can create user, projects, modify fields and so on, but not access to system modification ( like adding plugin, modify system parameters...)
In the global permission, a user is either system admin or jira admin or user, i think a global permission is missing between jira admin and user.
So, maybe there is a way to handle this.

You can protect the admin pages using the appropriate URL pattern under configuration. See http://www.j-tricks.com/j-protect-plugin.html for more details.
It doesn't give you a new admin role but can restrict selected pages by a password.
Don't really understand why the current permissions don't work for you.
