Is there a way to configure JIRA to only allow "Link Issue Types" to be within the same project or specified project names?

I'm sorry, no, the links are a global list of types and can be used anywhere.

I quite like the idea of having a global link type that says "only allowed to link to the same project", but there's nothing implemented to support that.
