In our company we have a very strong workers council, who has strong objections against the standard reporting functionality in JIRA (especially TimeTracking Report, User Workload Report and Version Workload Report). Is there a way to take these Report out of a Jira installation or to disable the report pane completly?
I've submitted a suggestion to Atlassian for "Jira Service Management" reports: JSDSERVER-10999: Abilitiy to restrict access to standard reports in Service projects

Before answering to that question, as a Jira administrator I feel that's not the best you can do.
First: Not useful for you (workers councils) doesn't mean not useful for others. Before deactivating something, you should make sure that it doesn't affect all of your people.
Second: If you don't want to use agile metrics, why would you use Jira Software? What are exactly your needs? Maybe Jira Core or Jira Service Desk are a better choice
Third: Document everything!!!! This is extremely important, imagine you need that features the next year and the people who needs it have never seen it.
Answering your question: Probably you can do it with Script Fragments (part of ScriptRunner add-on)
