You can certainly do that. It's just a matter of segregating groups and users to each company and then setting the proper permissions in the projects so one group doesn't view other groups stuff.
For example, the company A will have a group of users called group A. The company B will have a group of users called group B.
Using the same JIRA Service Desk, they can have their own projects to support their own customers where the company B won't be able to view company A's stuff and vice-versa. That is possible because you'll grant only group A to view company A's projects and group B to only view company B's projects.
