How to save UI customizations in Jira

What is the place in Jira if you want to change some of its default CSS or change the UI with javascript/jquery?

In confluence there is an HTML section in the Administration to keep such customizations to the UI.

There isn't - the look and feel customisation in Jira is more primitive and doesn't support css etc. You can add javascript to the banner and field descriptions (which isn't ideal), but for many changes, you're looking at tweaking core code.
