How do I notify a user that creates an issue from an email - even when the user has "My changes" set to "Do not notify me"

Since most of our support-issues comes from emails, I want to send a "We have received your issue"-notification - regardless of the user's "My Changes" setting.

I'm afraid you don't.  They've set the "don't email me my issues" flag, so JIRA won't send them anything.  (Unless you changed the email handler settings so it doesn't raise it as them)
