HTML Conversion Issues with JIRA

We have integrated our JIRA environment to Salesforce. This means that we enter text, such as a description in SalesForce and then a process copies the data from there into JIRA. However, rendering the text in JIRA is problematic. All HTML codes are displayed. The only text that will come over appropriately is one long string of words with no paragraphs or non alphanumeric characters. Is there something that will appropriately convert this data? We are on JIRA 4, but are in the midst of upgrading to JIRA 5. My expertise is in the JIRA data models but not in the application layer, so please 'dumb down' the answers. :)

This is the information that I have regarding are integration:

The JIRA side of our integration was developed in-house.

It consists of a blackboard-developed plugin, and some external components to pull and push changes from Salesforce.

The various jira processes communicate using an open source message broker called Apache ActiveMQ using the Java Messaging Service (JMS) API.

The Salesforce API we use is SOAP-based.
