On JIRA 6.1 I have FishEye installed: I do not find any server in administration to configure the web server and set up application link. Am I right in my tentative ? Thanks.

Application Links have moved in recent versions of JIRA. You can get to them now by clicking on the cog menu, then clicking Add-ons. You'll find Application Links on the left-hand side.
