Duplicate emails in Service Desk Customers

This is a difficult issue to describe...

I have email addresses in the root of our customers list.  Typically when I add those emails to an organization, they disappear from the root.

I have several email addresses that are in both the root and in an organization.  While they are the same email address, they have different numbers for open and resolved tickets.

I'm trying to figure out how to keep our Service Desk customer list organized and get these emails out of the root.  I cannot delete the accounts because only one instance of that email address exists under Jira Administration > Portal Customers
