Hey Gene,
What is probably going on is you added him as a JIRA Administrator and not a JIRA System Administrator. To find out exactly what groups he needs to be in, Go to Administration -> System -> Global Permissions, and look what groups are needed for System Administrator level. For our instance this is jira-administrators for both, but I believe the default is to separate them out now.

I'm working with Bryan Ashley - bashley@streamnetworksinc.com - he purchased Jira for the company and shows as the admin.
He only sees Jira Admin - not Jira Systems Admin:
