Moving from on-prem to cloud and I see that when we do an import of data from on-prem to cloud it carries over user's permission and over writes everything that is in the cloud for users. Is there a way to import data without user's permissions.

When you import data from Jira into Jira Cloud, it will completely overwrite the server.
If you need to only merge data then the best way is to follow this article:
It does say two "cloud" instances but the process will be the same to merge them.
