I am setting up a new agency and six users - all will be set up using their own company email addresses
They do have a shared email address - can Jira notifications be sent to their shared email address although they are set up using their company email addresses?

This depends on the mail system/provider you're using for this particular shared mailbox, but it is generally possible to set it up the way you mentioned.
For example, we're also using one shared mailbox and 5 or 6 of us get all emails sent to that particular address (and we also have our own business emails).
The same would work if we used this mail in notification schemes or automation.

Do you know if the shared email address would need to be set up as a separate user meaning it would use up one license?

Well, in our case we do have an Atlassian Account connected to this shared mailbox but we do not have Microsoft license connected to it (so, it's not classified as a regular Microsoft/Entra ID user).
But, if you use that shared mailbox in automation for example, the answer is no - you don't need to set it up as a separate user.
