JIRA Software & Service Desk prefered deployent

Im currently thinking about my JIRA Setup.

For my test system I installed JIRA Software and Service Desk into one Application - mean install JIRA Software and install Service Desk Addon but JIRA SD comes along with a lot of workflow, fields and so on.

Therefore I think about install both instances seperately and link them together.

But I'm not shure if this solution is a good solution. So therefore i like to know your experience having them separately or combined into one?

Install both on the same Core installation (or, easier, install Jira Software and add Service Desk).  They work together better than separate installs can.
